I would like to place the seam at the aft bow of a dodger on top of the bow instead of on the back side of the bow so the tails can pass over the top of a welded handhold. Is there a problem with the seam landing on top of the bow? Will it make the system weaker or less waterproof?

No problem at all. Just make sure you use this patterning location for all pieces that will join at this location.
